Application of Chloroplastic DNA in Determination of Punica granatum Phylogeny Ebrahim Kayvanifar E keyvanifar@ag iut ac ir Department of Agricultural Biotechnology Isfahan University of Technology Isfahan 84156 83111 Iran Sayedt@cc iut ac ir B E Sayed Tabatabaei rzarei@cc iut ac ir R ZareieAbstractPomegranate Punica granatum is an important horticultural and economical plantworldwide Iran is one of the bestknown producers of pomegranate In addition to itsnutritional value for usual consumption pomegranate also contains many compoundswith anticancer antioxidant and antimicrobial activities Part of the biosynthesispathways of these compounds are believed to be located inside the plastids andtherefore study of the chloroplast genes may help with better understanding of theproduction mechanisms of these compounds rpl36 rpoA and infA genes encoding theribosomal large subunit RNA polymerase subunit and initiation factor I respectively are highly conserve among land plants Taken in to consideration that there are noreports about these genes in pomegranate cpDNA in the present study they werestudied and the information was used to analyze the phylogeny of the punica genus Pomegranate cpDNA from leaves of cultivated wild and ornamental pomegranateswere extracted and genes of interest were isolated using PCR reactions and specificprimers designed based on aligned cpDNA sequences from other plants PCR productswere sequenced and have been used to construct five nucleotide and three amino aciddatasets In summary it was found that sizes of the rpl36 and rpoA genes were 114 and1014bp encoding 37 and 337 amino acids respectively Pomegranate infA genecomprised of 240bp that included 8 stop codons Hence infA may be in fact apseudogene On the other hand bioinformatics analysis of the sequence 5 UTR pointedto the likely presence of promoters and therefore possible existence of a RNA editingprocess that modifies the gene internal stop codons to amino acid codons Amongcultivated wild and ornamental pomegranates infA gene was completely conservedwhile rpl36 and rpoA genes showed few differences in their sequences Based on resultsof the total dataset oenotera was the closest evolutionary lineage to punica Eucaliptusfrom Myrtales order has been also classified in the same group as punica and oenotera An analysis based on the Intergenic spacer dataset also confirmed these results but withless bt and pp support values Coding regions and rpoA datasets grouped Eucaliptus closer to punica than oenotera In terms of justification for the monophyly of importantplant orders nucleotide datasets resulted in better results compared to amino aciddatasets Results from the nucleotide dataset of rpoA sequence was more congruent withrecent studies of angiosperms phylogeny than those from other datasets Results of the rpl36 datasets were not congruent whit results of other datasets and recent studies Key words chloroplast genome angiosperms phylogeny Punica granatum rpl36 rpoA infA specific primer
