Abstract Pomegranate Punica granatum L is considered as an excellent tree for growth inarid and semi arid climates such as central regions of Iran High levels of diversity inPomegranate have been observed in Iran but sufficient information regarding itsdiversity did not exist to date Pomegranate cultivars are mostly known with localnames and are distinguished only based on morphological characters Iran has beenmentioned as the origin of pomegranate and hence discrimination of its cultivars is ofgreat importance Because of their codominancy multiallelism characteristic and evendistribution in genome SSR markers have been used for classification and genotypingof different plant germplasm therefore in this research capability of SSR markers wasconsidered to examin genetic relatedness of Iranian pomegranate genotype Since noSSR primers have been available for pomegranate its microsatellites were to be studiedand isolated Edwards s method used for this purpose which is based on partial genomiclibrary construction and enrichment in order to capture digested fragments containingmicrosatellite Ease and efficiency of enrichment is one of the advantages of thismethod in comparison to similar isolation methods In this research two partial genomiclibraries with two different digestion profiles sticky and blunt end were constructedand enriched with AG 15 GT 15 and ATT 10 as probes Enriched fragments werecloned and screening were carried out with two different methods one based onhybridization Dot blot and colony hybridization and the other based on PCR withMluI primers and PGEM T Clones that appeared to contain microsatellite weresequenced Results indicated that dot blot hybridization were more efficient than theother method Among 19 sequenced clones four showed microsatellite motives Fourprimer pairs A10 A18 A16 and A9 were designed based on flanking regions of themicrosatellites using the Oligo software Among the primer sets A18 primer pairsdisplayed polymorphism among 29 cultivars Gorche Shahvar and Nabati Ardakancultivars appeared to be homozygote in this locus while the other cultivars wereheterozygote A10 primer was monomorph and did not show polymorphism amongcultivars Based on the result obtained in this study further research could employ SSRprimers to systemically analyze the genetic relationship among pomegranategermplasms and their genotype classification
